Eric,
Most ducting can be cut shorter and the vent cap/register can be reinstalled. If the register is attached to flexible ducting sometimes the duct can be pushed back up into the ceiling. Sometimes a duct is left long if there were plans to tie onto it in the future and extend it. If it was just left long for future routing options, I would simply cut it to the length you want and remount the register to the ceiling.
